These episodes weren't broadcasted during the first run of the series on Fox. Consequently, they should be listed as special episodes.

I'm sorry but I don't think I understand.
The third season is divided in two parts: The first part consists of 10 episodes and aired on Fox (currently season 3 on TMDb). The second part was released on Hulu, if I'm not mistaken (currently added as «specials»).
What you called «the first run of the series» is just the first run of the season's first part. Considering the season concluded on October 18, wouldn't that make the first run of the whole season from the date it started to October 18? The series just changed the place where it's originally released. That's how I understand it.

The series has been cancelled in progress by Fox and the last 6 episodes weren't broadcasted on TV by Fox at that time.
Now, Hulu is streaming the complete series, including these 6 episodes, but they still haven't been broadcasted on TV. So, they should be listed as specials.
The situation would have been different if these episodes were produced specifically for Hulu, but it's not the case.
