This is officially season 2. Even though episode names in "Story" follow an absolute numbering system, there are different independent seasons.
sadly, as outlined by hundreds of complaints in the forums, TMDB follows absolute numbering. I'm just opening this so I don't have to rearrange shit a week down the line.
sp1ti, TMDB's data is mostly populated by us the users, so if you actually don't agree with following absolute numbering then don't open new content issues and make this shit worse.
It is quite weird. The shows are not following the same rule.
For example, consider continuous aired order:
Boku no Kokoro no Yabai Yatsu should have 2 seasons for now, but it is record as 1 season.
Hikaru's Go(https://www.themoviedb.org/tv/30982-hikaru-no-go) should have 1 season, but it was spit into 3 seasons.
It's not that weird. Volunteer(?) moderators don't have the tools to merge stuff together so it's sitting there for years without fixes according to their defined rules: https://www.themoviedb.org/tv/30982-hikaru-no-go/discuss/60ddd26f9979d20046990f17
_TMDB didn't have a TV DB initially so those leftovers are from when it was more closely mirroring thetvdb's dataset (or more exactly straight up dumped their data into the site to start with it) _
